Two groups can join the project and have separate parts of Odense city for design and research biodiversity, marine ecosystems, sustainability Oceans account for 71% of the planet surface: they help regulate our climate, provide food and jobs for millions of people and account for approximately 65% of our planet s biodiversity. Fisheries are among the main industries that are impacting our oceans ecosystems by depleting commercial fish stocks and affecting many other species though by-catch. Today approximately 60% of the world s major marine ecosystems have been degraded or are being used unsustainably. Without significant changes, more than half of the world s marine species may stand on the brink of extinction by But there are possibilities to revert this trends, research shows that marine ecosystems can recover by changing fishing techniques, setting up fishing quotas and establishing Marine Protected Areas. People in cities as well play a key role on protecting our marine ecosystems by being the main consumers. Therefore the establishment of marine protected areas in oceans is not enough, so a new concept of Marine Protected Areas is starting to become an important concept. Your team will explore ways to develop Marine Protected areas in Cities!!! You will use a new technology from Map Your World to lead and collaborate with a group of school students: the goal will be to assess the impact on marine ecosystems that parts of city have and design a protected area. You will make and gather questionnaires with the help of school kids, analyze the data and design a marine protected area in Odense, and perhaps you will even start the process of establishing the first City s Marine Protected area in Denmark. 5 Projekt 2: Algorithms to identify clusters of similar objects in biomedical data Christian Wiwie, Institut for Matematik og Datalogi Programming skills not required, but recommended IMADA at campus Mindst 3 og maks 5 deltagere. Algorithms, Clustering, Groups, Similarity, Computational Biology Technological advances in many scientific areas lead to an increasingly large number of data sets and also to individual data sets of larger size. This trend is also present in the biomedical area, where new biotechnological discoveries lead to more sensitive ways to analyze complex biological systems such as the human cell. No scientist today can analyze these data amounts manually anymore, which is why they are strongly assisted by software specifically designed to analyze biomedical data in various ways. Often, such software is based on algorithms for formalized Computer Science problems, which can be applied to but are not limited to biomedical data. One such class of algorithms are clustering methods that belong to the field of unsupervised learning. They assist scientists in getting an overview over their data and based on these in suggesting reasonable (and expensive) follow-up experiments. Assuming, that a data set is a collection of data for a set of objects, clustering approaches identify groups (called clusterings) of similar objects (e.g. genes, proteins, patients, ) in such a data set. Clustering approaches are utilized in many different scientific fields, which all define the similar in groups of similar objects slightly differently. Thus, there is no unique definition of the Clustering Problem and many clustering tools exist that identify different clusterings for the same data set. The same holds for the validation of the identified clusterings. Various mathematically defined indices exist to measure how well an identified clustering separates the objects of the data sets into distinct groups. Tasks: Study the mathematical models and algorithms behind Clustering Algorithms Become familiar with available clustering software tools (e.g. k-means, Hierarchical Clustering) and ways to validate the clusterings produced by these tools. Apply the acquired knowledge to analyze biomedical data sets of a particular disease or biological function. Projektet er særligt velegnet til studieordning i datalogi Big data, Parallel and distributed processing Due to the exponential growth of data, many new applications together with appropriate big data processing tools are currently explored. The applications involving big data are often about extracting knowledge that can add value for companies. The students who would like to work on the aforementioned topic will be involved in the collection, normalization, processing and presentation of large data sets using at least two big data processing tools of their choice, such as Apache Storm [1] and Hadoop [2]. The student will approach any real-life, big data problem using these tools and learn the setting, complexity, user-friendliness, resource consumption, fault tolerance, process of information extraction, domain suitability, and other features of the tools. This project will give students a fundamental experience to work with cutting edge big data tools used in the computing industry. 7 Projekt 4: Antibiotika og plasmidkodede resistensgener i bakterier Birte Vester, b.vester@bmb.sdu.dk Institut for Biokemi og Molekylær Biologi BMB's øvelseslaboratorium eller mikrobiologi laboratorie i bygning 37.2 Campus eller BMB Mindst 3 og maks 5 deltagere. En gruppe kan arbejde med projektet. bakterier, antibiotikaresistens Det er efterhånden velkendt at vi er ved at få et meget stort problem med resistente bakterier,der ikke hæmmes af de antibiotika vi bruger i sygdomsbekæmpelse afbakterieinfektioner. Vi kan ikke udrydde antibiotikaresistens, så vi må lære at leve med den. Det kræver at vi får meget mere viden om, hvordan resistens opstår og spredes og hvordan vi kan begrænse den. Resistens kan skyldes vidt forskellige ting og nogle slags opstår hele tiden som følge af små mutationer,mens andre slags skyldes overførsel af gener specielt via plasmider. I forskningen bruger vi også antibiotikaresistens som markører for at kunne identificere og selektivt gro de bakterier, hvori vi har indført et bestemt plasmid med en egenskab somvi vil undersøge. Når plasmiderne også bærer et resistensgen vil selektion med det tilhørende antibiotika bevirke at kun de bakterier der har plasmidet vil kunne vokse. Udenfor laboratoriet må bakterier kæmpe for overlevelse, både m.h.t. miljøbetingelser og føde og konkurrence med andre bakterier. Dem der vokser hurtigst vil overgro de andre hvis de skal leve af det samme. Så hvad koster det at blive/forblive resistent? Hvad koster forskellige slags plasmidkodet resistens? Kan bakterierne slippe af med plasmider og dermed resistensen? O.s.v. Stil selv flere eller andre spørgsmål. Projektdeltagere vil få mulighed for at undersøge plasmidkodet resistens i E.coli. Forskellige stammer og forskellige plasmider med resistensgener vil være til rådighed. Der vil være adgang til at vokse bakterierne i tilstedværelse af forskellige antibiotika og i forskellig koncentration samt målevækst i medie og antal af bakterier på agarplader. To grupper kan arbejde med projektet. Projektet tilbydes til alle studerende. antibiotikaresistente bakterier, DNA kloning Bakteriel antibiotikaresistens udgør et stigende problem for folkesundheden. Allerede nu findes der i Europa eksempler på uhelbredelige bakterieinfektioner og mange mennesker risikerer i fremtiden at dø af sygdomme, som vi har kunnet helbrede i årtier. En væsentlig del af problemet skyldes et overforbrug af antibiotika i klinisk behandling og i fødevareproduktionen. Vi ønsker i dette projekt at undersøge forekomsten af bakterielle antibiotikaresistensgener i miljøet. En række spørgsmål kunne søges besvaret: Finder man flere antibiotikaresistente bakterier i områder med fødevareproduktion? Er resistensniveauet hos disse isolater højere end normalt? Kan vi isolere og udtrykke gener fra forskellige bakterier og udtrykke dem i Escherichia coli? Er der sammenhæng imellem forbruget/udledningen af specifikke antibiotika og forekomsten af bakterielle resistensgener? Findes der forskellige typer af resistensgener for et givent antibiotika? I har blandt andet mulighed for at afprøve følgende metoder: Isolering og dyrkning af bakterier fra miljøet. Identifikation af bakterietyper ved PCR og DNA selventering. Måling af antibiotikaresistens (MIC værdier). Isolering af DNA fra prøver, hvis oprindelse I selv bestemmer. Kloning af oprenset DNA i plasmidvektor. 9 Projekt 6: Antibiotikaresistens i stafylokokker Janne Kudsk Klitgaard, jkklitgaard@health.sdu.dk Institut for Biokemi og Molekylær Biologi BMB Mindst 3 og maks 5 deltagere. To grupper kan arbejde med projektet. Et teoretisk projekt Projektet tilbydes til alle studerende. stafylokokker, antibiotikaresistens Stafylokokker er i dag en af de hyppigste årsager til hospitalserhvervede infektioner og medfører desuden stigende problemer uden for hospitalerne. Stafylokokkerne underinddeles i koagulase-positive stafylokokker (Staphylococcus aureus) og koagulase-negative stafylokokker, hvoraf S. aureus er langt den hyppigste sygdomsforvolder. S. aureus findes som en naturlig del af vores mikrobielle flora på hud og slimhinder- således er ca % af befolkningen bærere af S. aureus i næsen. Infektioner med S. aureus er af vidt forskellig sværhedsgrad og spænder lige fra overfladiske sår og bylder til alvorlige infektioner, som fx. knogleinfektioner, hjerteklapbetændelse og blodforgiftning. Hos ellers raske mennesker giver S. aureus hyppigst hudinfektioner, som fx. børnesår, neglerodsbetændelse og bylder. På hospitaler er S. aureus den hyppigste årsag til infektion efter operationer. S. aureus som er resistent overfor antibiotika betegnes MRSA. I forkortelsen MRSA står M for Methicillin, navnet på det første penicillin antibiotikum rettet direkte mod stafylokokker, R for resistent og SA for Staphylococcus aureus. MRSA forekom tidligere næsten kun i hospitalsmiljøet, men i slutningen af 1990erne ændredes sygdomsmønstret. MRSA-bakterier er i stadigt stigende omfang blevet tilpasset til at overleve uden for hospitalsmiljøet- disse bakterier kaldes samfundserhvervede MRSA. Denne nye tendens med, at MRSA kan spredes udenfor sygehuse og også blandt raske personer er set over hele verden. Årsagen til dette er ændringer i selve stafylokokbakterierne, der gør, at disse MRSA bæres i væsentlig længere tid - også uden for hospitaler - og desuden er i stand til at sprede sig mere effektivt end tidligere. Siden 2004 er der fundet en ny type MRSA, som især lever hos husdyr, men som kan smitte mennesker, der er i kontakt med MRSA-positive dyr (særligt svin). Dette teoretiske projekt tilbyder de studerende muligheden for at opnå viden om antibiotika resistens og udviklingen af denne hos S. aureus og undersøge hvordan de store problemer med antibiotika resistens i stafylokokker kan løses ved f.eks. nye behandlingstiltag. 10 Projekt 7: Antipsykotisk behandling under graviditet Dorthe Dideriksen, Institut for Sundhedstjenesteforskning Klinisk farmakologi Sundhedsvidenskabelige Fakultet, J. B. Winsløws Vej 19, 2. Mindst 3 og maks 6 deltagere. En gruppe kan arbejde med projektet. Projektet tilbydes til farmaceut studerende. aripiprazol; antipsychotic agents; pregnancy; abnormalities, drug-induced Odense Universitetshospital har en Klinisk Lægemiddelrådgivning. Denne rådgivning er målrettet læger, som kan henvende sig vedrørende patientspecifikke lægemiddelproblemer. Spørgsmålene er ofte komplicerede pga. den specifikke patientsituation, og svaret kan derfor ikke umiddelbart findes i gængse opslagsværker og litteratur. Viden på området er ofte begrænset, og det er nødvendig at gennemgå opdateret speciallitteratur og den nyeste forskning for at give et kvalificeret svar. Denne case tager udgangspunkt i en konkret henvendelse fra en psykiater. En 30-årig kvinde, der lider af skizofreni, er i behandling med aripiprazol (Abilify) med god effekt. Hun har henvendt sig til sin læge da hun er blevet gravid (i 6. uge). Ifølge Pro.medicin.dk bør man ikke anvende aripiprazol under graviditet. Lægen stiller nu tre spørgsmål: 1. Vil behandlingen med aripiprazol i første trimester af graviditeten være forbundet med en øget risiko for medfødte misdannelser? 2. Vil abort være indiceret? 3. Kan behandlingen fortsættes under resten af graviditeten? Formålet med projektet er at gennemgå tilgængelige graviditetsdata for aripiprazol samt generelle anbefalinger for antipsykotisk behandling af gravide. Der udføres systematiske litteratursøgninger i videnskabelige databaser, så som PubMed, Embase, og Web of Science. Videnskabelige studier og case reports som undersøger graviditetsudfald for aripiprazol behandlede kvinder inkluderes i studiet. Endvidere inddrages også informationer om bivirkninger beskrevet i den offentligt tilgængelige produktinformation for aripiprazol, samt informationer fra det svenske fødselsregister. En gruppe kan arbejde med projektet. AFM, fullerener, biomembraner Atomic Force Microscopy (AFM), developed in 1986[1] is a powerful technique for investigating material surfaces and today it is widely used to study biological matter. AFM has Ångstrom height resolution and allows studying varying types of conductive and non-conductive materials. In this project students will learn the basic principles of atomic force microscopy and will get a supervised introduction to the use of an AFM microscope (JPK NanoWizard 1) and will attend measurement sessions. As a practical part, students will directly use their knowledge to study the surface of model membranes. Model membranes are simplified artificial versions of cellular membranes. We will make phospholipid membrane systems with incorporated C60 (fullerene) molecules [2-4]. The incorporation of fullerenes into membranes should lead to a change of the membrane structure of interest for technological applications. These membrane modifications will be measured by AFM. A few animals, including male rotifers, never eat at any point in their life. Rotifers are small (under 1mm) planktonic animals. Their males are hatched full-grown, and immediately start swimming around and mating. They have no mouth or digestive system and don't absorb nutrients from the environment. After a few days they use up the yoke their mothers gave them and die. Because this is so different from aging in most of the animals we are used to thinking about, we want to not only know how long the male rotifers can live, but to have a detailed picture of how the risk of death declines over age. Project description: To study the aging pattern of male rotifers, we need data on lifespan of a large number of individuals (several hundred to a few thousand). Gathering such information by hand (keeping each individual in a separate container and checking every few hours to see if he is still alive) is prohibitively time consuming. In this project, we will construct and test an automated system for measuring the lifespan of large numbers of male rotifers. Like many animals, male rotifers swim towards light. By putting a number of individuals into a container between two lights, and alternating which one is on, we can cause the live rotifers to swim back and forth. Taking images from above, we can record video showing how many of them swim back and forth. Using image analysis software, we can automate the counting of the swimming rotifers. Doing this repeatedly over time, we can record how the number of swimmers decreases as the rotifers get older. The challenge is to get this all working smoothly, so that we can gather lots of data with relatively little effort. Teaching language will be a mixture of English and Danish ; reporting / presentation can be chosen to be performed in either language Projektet tilbydes til alle studerende. biophysics: plant pigments in photosynthesis; solar energy The only energy input to our global system is by conversion of photonic energy from sun radiation incident to the planet surface. This drives our climate and provides secondary energy provided by wind or tidal power stations. The most relevant contribution to the global energy budget is however the photosynthetic route associated to the pigment system in the plant leaf. Photosynthesis is the source of oxygen balancing and of the chemical energy that drives the biochemistry of all the coexisting species starting from the plants proper but as well covering the needs of all higher organisms via the food chain.the project shall provide a starter insight into the issue of global energy supplies and balance and on energy throughput. Two project formats may be chosen: (1) students may reverse engineer the bio-energetics of a broadleaf tree; (2) alternatively, they may experimentally explore the conditions of light absorption by selected plant leaves as due to specialized pigment systems developed during evolution. It will be seen how a mix of different pigments serves to cover the energetic input of the (visible) solar spectrum. The coupling of the light absorption to the generation of oxygen will be demonstrated in a small self-built bio-reactor for oxygen production. The practical part involves information assembly (spectra, total energy input to the globe surface; plant conversion efficiency, ), extracting pigments from selected plant leaves (your choice of leave!), identifying the different pigment components by chromatography, characterizing them by the related absorption spectra and the building of a small light dependent bio-reactor for oxygen production. Both types of project will base on reading assignments and discussions, students will learn to assemble information using the local library and electronic data bases. Reverse engineering will explore how nature has chosen to cover the diverse needs of energy conversion, timely availability and storage. The traditional project will teach to desintegrate the pigment material into its components (2-4 leaf types/group), and to characterize their properties. The mechanism of oxygen production by light absorption will be demonstrated. Pancreatic beta cells, Artificial sweeteners, proteomics, Mass Spectrometry Characterization of molecular changes in pancreatic beta cells upon exposure to artificial sweeteners Artificial sweeteners are food additives which are supplied to food or liquid (especially soft drinks) in order to mimic the sweetness and taste of sugar. Due to the low or non-existing food energy these artificial sweeteners contain, they have been used heavily in the food industry for sugar and energy substitution, especially in conjunction with individual undergoing weight loss or as a sugar substitute for individuals with diabetes. However, despite the heavy use of these sweeteners there are several unanswered questions and controversies over whether these artificial sweeteners actually bring health risks for their users. Several scientific reports have tried to address this question in the past. Whereas some studies showed a beneficial effect of artificial sweeteners consumption and little induction of glycaemic response, other have demonstrated association with weight gain (Horwitz, D. L. et al. Diabetes Care 1988) and type 2 diabetes mellitus (Nettleton, J. A. et al. Diabetes Care, 2009). Recently, Suez and coworkers discovered that artificial sweeteners induced glucose intolerance by altering the gut microbiota (Suez et al., Nature 2014). In the present project we will investigate the effect of Aspartame, which is used as artificial sweetener in many diet sodas, such as Coca Cola Zero, or Saccharin on a pancreatic like beta cell line, INS-1E cells. The beta cells are expressing sweet taste receptors and a recent study have shown that the beta cell line MIN6 respond to artificial sweeteners such as glycyrrhizin, saccharin, sucralose and acesulfame K by either increasing the concentration of camp or Ca2+ or both in the cell. Such increases will have a significant effect on intracellular signaling, possibly leading to release of insulin. In the present project we will stimulate INS-1E cells with increasing doses of Aspartame and Saccharin and subsequently investigate the cellular signalling using proteomics and phosphoproteomics technologies and monitor the release of insulin from these cells. The goal is to discover any changes in the cellular signalling pathways that will lead to increased release of insulin from these cells. To grupper kan arbejde med projektet. Microscopy, Bioimaging, Tissue-imaging, Coherent Raman imaging Coherent Raman imaging provides a means for label-freeimaging of biological specimens and tissues. Vibrational spectra ofbiological specimens contain a multitude of molecular signatures that can beused for identifying biochemical constituents in tissue. In the project thestudents will use a state of the art fully automated CARS microscope to image simple artificial samples as well as skin tissue. CARS is a four-wave mixing process. A pump beam at frequency ωp and a Stokesbeam at frequency ωs interact with a sample to create an anti-stokes signal atfrequency ωas=2ωp - ωs. When the beat frequency between the pumpand Stokes beam Δω matches the frequency of a Raman active molecular vibrationω, the resonant oscillators in the molecule are coherently driven. The generated nonlinear polarization of the sample then radiates the anti-stokessignal. This enables label free imaging and identification of molecules in artificialand biological samples. The project will be held in english computer simulations; fractals; random walk dynamics; self-assembly processes; Monte-Carlo methods Among the morphologies of various objects which exist in nature, fractal, i.e.,self-similar, shapes are of key interest. Because of their surface for 3D structures, or perimeter for 2D structures, they present important possibilities to interact with the environment. Despite complexity of fractal shapes they arise at all scales, typically in the course of a self-organization process, and it is thus of the fundamental importance to establish the characteristic behavior of such systems for particular morphologies. Thus, the self-assembly phenomena have implications for nanopatterning in nanoengineering, nanomarkers dynamics in medical diagnostics, reactivity of nanoparticles with biological tissue, protein interactions in biology, cell budding, etc. Within this project, a multipurpose software package MBN Explorer will be used to design fractal patterns and then study their stability, ageing and fragmentation. In particular, 2D and 3D fractals consisting of metallic nanoparticles, and biomolecules (e.g., biological "particles") will be considered. The students will learn how to set-up computational tasks for MBN Explorer, and then run the code. We will provide the necessary guidance for the students to master the Monte Carlo technique, which will then be used to simulate dynamics of particles and determine conditions when these particles self-assemble in fractals, or form more regular patterns. Halvlederfysik, Elektronik, Computere, Eksperimenter Moderne mikroelektronik er baseret på opfindelsen af transistoren (1947) og det integrerede kredsløb (1959). Disse opfindelser er gjort af fysikere og har været afgørende for den teknologiske udvikling i de sidste 50 år. I dette projekt vil vi studere computerens fysik baseret på diskrete komponenter: transistor, diode, kondensator og modstand. Med udgangspunkt i en forståelse af komponenterne skal vi beskrive principperne for opbygning af digital elektronik. Vi vil blandt andet undersøge følgende emner: Egenskaber af halvledermaterialer og virkemåden af transistorer og dioder Hvordan opbevares information i digitale kredsløb? Hvordan udfører computeren regneoperationer som fx addition? Hvordan konstrueres logikporte (logic gates) udfra diskrete komponenter? Projektet vil omfatte en fysisk karakterisering af komponenter som transistorer og dioder. Vi skal konstruere kredsløb som eksempelvis en basal 1-bit hukommelsesenhed (flip-flop) som kan adresseres udefra. Andre digitale grundmoduler fx logikporte kan også konstrueres. Hvis der er tid og interesse vilder også være mulighed for at arbejde med integrerede kredsløb og programmering af software til indlejring i mikroprocessorer (fx Arduino). Mortality modelling, statistics Recent studies have shown that there is a wide variety of age trajectories of mortality in wild populations of animals and plants, many of which do not follow monotonic increases in mortality with age as predicted by evolutionary theories of aging. However, the question remains if these trajectories are inherent to each species or if different populations will show extremely different mortality patterns in response to different environmental conditions. In this projects, the students will use published datasets on life tables and matrix population models on a number of species for which more than one population has been reported. They will use these datasets to fit a range of mortality models to determine if and in which cases age trajectories of mortality are conserved within species. Students will learn how to design a scientific study, how to obtain data and perform survival analysis using frequentist and Bayesian techniques. Projektet anvender modificeret DNA som indeholder et katalystisk center som kan katalysere forskellige reaktioner (fx Diels-Alder) i vand. DNA bliver brugt til at stabilisere et bestemt katalysatorgeometri men også til at inducere et bestemt strereokemi på grund af DNAens kiralitet. Det betyder at kiraliteten fra DNAen bliver overført til produkterne fra reaktionen. Projektet er rettet mod at lave en DNA-katalyseret reaktion og undersøge dens fire mulige produkter. Der anvendes HPLC (High Performance Liquid Chromatography højtryksvæskekromatografi, en meget anvendt kemisk analysemetode) for at bestemme det relative forhold mellem de fire mulige produkter. DNA teknologi, genkloning På godt 40 år har manipulation og analyse af DNA (og RNA) ændret sig fra at være noget, der kun foregik i de mest avancerede laboratorier til at kunne udføres på et dansk gennemsnitsgymnasium. Baggrundene for dette teknologiske fremskridt er dels masser af forskning, og dels at man kan skydes genveje ved at købe sig til DNA teknologiske værktøjer og services. Man kan derfor i princippet nå langt på kort tid specielt hvis økonomien ikke er begrænset! I dette projekt skal de studerende selvstændigt sætte sig ind i nogle centrale DNA teknologier, og derfra foreslå og udføre et projekt, der giver mening i form af ny viden.
